Do I have to justify every transaction?

If you have set your business in Estonia you need to know (but you might already know) that authorities aren’t so flexible and if you want to avoid fines and any sort of problem, you and your accountant should make sure everything is reported correctly, with a receipt, an invoice or any sort of document considered a valid justification for every transaction, excluding salaries and dividends, declared under different rules.
